Northwestern. In episode "86'd," first scene from the river, you can see the Trump Tower. All references to locations (Maywood, Lincolnwood, etc.) are all Chicago 'hoods... No other university in Chicago (technically, Evanston) has the Harvard look to it like Northwestern.
The building that's made of glass and has the blue metal frames outside is actually the Civic Centre located in Scarborough (next to Scarborough Town Centre) Government building (passports - property taxes etc...) I know this cause I happened to pause the scene by accident and my sister, who works in the building is like... Hey that's my office. The only thing is that they photo shopped 2 larger buildings around it that don't really exist and added their signage to the outside of the building.

The entire series is filmed in Toronto, and mostly at University Of Toronto, with digital backgrounds to make it look like Chicago. In every episode, we see places that we personally know.
The U of T also has buildings and arches that look similar to many others, including the arches at Dublin's Trinity College. Many of the same builders that built universities & colleges in England & Ireland also came across the Atlantic to build U of T buildings in the 1800s. Interesting note: The U of T has an area that looks eerily similar to the Cloisters in northern Manhattan.
Also, in the first episode there's a street scene where you see a restaurant called Mitzi's Sister. It's located at 1554 Queen Street West in downtown Toronto. Look it up on Google Earth and compare the streetview scene to the scene to see that it matches. Also, if you look closely at the roadway, you'll notice the streetcar lines run along the same street. To make it look like Chicago, they digitally added the elevated subway trains and buildings in the background.
To recap, all filming is in Toronto and the U of T, all Chicago references are digital backgrounds added in post!
I too thought it was at Northwestern, but wasn't quite sure. It was in fact shot in Toronto and in L.A.:
