The reason clouds thunder is because of rumbling of sounds that occur when lighting heats up the air. The lighting produces a lot of heat and when it reaches about 30,000 degrees Celsius, it causes the air to expand abruptly causing it to produce the cranking sounds. See http://www.loc.gov/rr/scitech/mysteries/thunder.html.

Thunder is the sound LIGHTNING makes when it strikes. Thunder is made because the lightning strikes the air at high speeds and it's charged so the friction with the air and lightning makes thunder.

P.S. The thunder comes a few seconds after the flash of lightning. That's because the speed of light is faster than the speed of sound.
