Which file type, .pub or .docx, is the best to work in to prepare a text to be converted to .pdf format?

Microsoft Publisher often produces weird PDF files. They'll look good but sometimes text is a picture of text and can't be searched on. Sometimes graphics and text run together. I'd stick with Microsoft Word if your goal is to make a PDF. But even then there may be problems, tables in Word often come out wrong in PDFs.

I would say that .docx file type is the best to work in when preparing a text that would later be converted to .pdf format. Therefore, I would recommend that you use Microsoft Word.
