"Have you been" , makes it sound, like a long time
How are you, is like at that moment.

Basically but how are you is speaking more in the present tense and how have you been is more general.

"How have you been?", is more of a past tense question. Which most likely will receive a past tense response.
While, "How are you?" is more of a "RIGHT NOW" question.
