Sorry, Kathy that these people responding can't seem to read. There are plenty of trains out to places like New Rochelle that offer easy access to the city. That's also true of Jersey. The rides in take an hour or so. I wouldn't recommend Long Island or the LIRR. If you want to stay on the subway system there may be places in Brooklyn or Queens but unfortunately I'm not aware of what's there. That tends to be more residential then commercial hotels but there must be a few, but that might be a little dodgier in terms of safety.
I live in Brooklyn and there are many hotels near Kennedy airport that are fine. Brooklyn is also as safe as anyplace else. They want to save some money. The hotels in the city are a rip off. A 40 minute train ride will save hundreds of dollars a night. Besides there are great places in Brooklyn to see.
You can stay in New Jersey, Secaucus, at the Courtyard Marriott, there is a bus stop that goes straight into NYC $7.90 round-trip, it's part of a large shopping entertainment complex. You will be in NYC, Port Authority in 20 minutes (depending on traffic) it's a cheaper alternative to NYC. Good luck and have fun!
