Does the master cylinder usually go bad when you change the calipers?

No it does not. But you do have to bleed the air out of the system. If you're really careful, you can get away sometimes with just bleeding the calipers you've changed, but not if you've been pumping the brakes
No it does not. Maybe you need to bleed your brake lines.

No, why would it??? Bleed the system, and be sure to do it right!!!
