Don't think there is really a specific terms that encompasses religion in general, though some people use "religism". Not sure that it's actually an "official" word, at least not as far as the average dictionary. Usually I just say religious discrimination or bigotry, might as well be direct about it.
Caltex and Bubbles are closest. The truth is that we all fall into that category somewhere down the line. If you're a Christian I doubt that you'd been thrilled with HInduism. Muslims, at best, tolerate Christians. Non-believers think anybody who believes in the man in the sky is crazy. And, as Tom Lehrer said in "National Brotherhood Week", 'Everybody hates the Jews.'

It's just an opinion. You are allowed not to like something without being prejudiced against it or intolerant of it.
I personally don't care for Christianity, but that doesn't mean I think Christians are lesser, or don't deserve the same rights as anyone else, or that they shouldn't be allowed to practice it. Bigotry or prejudice involve a discriminatory bent, and anti-theism is being actively anti-religion, as in "want to eliminate all religion".
