Organising files into folder structures is done for ease of management of the files and ease of locating the files. The site root is the folder (directory) that contains the files that make up a site. All of these files could be in the root level (upper most level) of the site root, but organizing some of the files into sub-folders will make it easier to locate and manage the files as the site grows.
